I have faced this issue last week after installation of UBUNTU from my 4GB HP pendrive.
My pendrive was showing only 491 MB of capacity.
When I went to diskmgmt.msc (Disk Management), it was showing 3 partitions (491MB, 2.1 GB, 1.18 GB). But there was no option to delete partition or extend partition size.

I have downloaded "HP USB Disk Storage Format Tool" from http://download.cnet.com
It worked fine for me. :)
